A diverse panel of 38 real experimental proteins (12–107 residues, 20 X-ray / 18 NMR), folded across five evidence regimes — from a full oracle distogram down to 80% masked and ±3 Å noise, plus experimental restraints, fusion and refinement.

What the numbers say

Sub-Ångström where evidence is full; graceful where it is thin.

  • Under full distance evidence the engine reconstructs the fold to sub-Ångström accuracy — mean 0.29 Å, median 0.06 Å, 36 of 38 targets below 1 Å (median GDT-TS and Cα-lDDT both 100).
  • Accuracy degrades gracefully and monotonically as evidence is withdrawn or corrupted; the engine’s self-supplied gap-filling recovers most of the loss (sparse-regime mean 4.40 → 1.49 Å).
  • As a refiner of independent models it adds value where most needed — AlphaFold2 starts improve 3.82 → 1.88 Å, the gain concentrated on the poorly-predicted targets.
  • Every output is physically valid: zero severe steric clashes and zero rotamer outliers across all folds.
Physis Fold’s value is greatest precisely where generic single-sequence predictors are weakest — rescuing poor models and turning partial evidence into a valid all-atom structure.

Six incretin-family parents — GLP-1, exendin-4 (exenatide), glucagon, GIP and analogues — short, amphipathic α-helical peptides, disulfide-free, across the same evidence ladder plus real deposited NMR restraints and fusion.

What the numbers say

The regime where generic predictors are weakest — and impurity QC lives.

  • The incretin family — short, amphipathic α-helical peptides, disulfide-free, disordered in water — is exactly the regime where single-sequence predictors struggle, and where a generic-peptide manufacturer works for impurity characterization.
  • Under full evidence the family fold reconstructs to mean 0.54 Å (5 of 6 parents sub-Ångström); GLP-1 itself to 0.29 Å (GDT-TS 100).
  • It ingests real deposited NMR restraints a predictor cannot consume, and fuses them with a structural prior — recovering the family NMR fold to mean 3.0 Å (exendin-4 7.1 → 2.1 Å).
  • The differentiator is blind input self-consistency auditing (see the Conflict tab). All 48 folds are physically valid.

Catching contradictory evidence.

Two named family drugs — 3IOL (GLP-1) and 1JRJ (exendin-4) — folded clean, then with one and two injected contradictory distance restraints. A controlled dose-response, blind to the experimental answer.

Three things happen together — all three are the point

A categorically different output, not a better RMSD.

  • Clean inputs stay quiet. Both consistent inputs return NONE and fold near-native (0.29 / 0.48 Å) — the flag is specific to the contradiction, not a property of the peptide.
  • Contradictions fire and escalate. One injected contradiction flips the signature to STRUCTURAL_CONFLICT; a second roughly doubles the detected conflicts (0 → 36 → 71).
  • The blame lands on the planted residues. Root-cause analysis names the exact injected residues at 0.67–1.00 precision, while fold quality barely moves (≤ 0.05 Å).
A generic predictor returns one structure with no statement about whether its own inputs agree. Physis Fold names which restraint to revisit first.

Shipping the right fold, blind.

A real user folds an unknown target — there is no experimental reference to rank candidates against. This study measures the reference-free selector that actually ships against the oracle ceiling, across every fold of the General Benchmark. Δ is the Cα-RMSD the blind choice gives up vs. the native pick.

Why the headline numbers hold

The benchmark accuracy is not a selection artifact.

  • The native selector picks the best candidate with knowledge of the experimental structure (the ceiling); the blind selector — input-evidence score + structural consensus — is what actually ships to a real user folding an unknown target.
  • Across all 332 folds the blind choice reproduces the reference-informed pick — median Δ ≈ 0, and an exact Match on the majority of targets.
  • Where the score alone breaks down (sparsest regime), structural consensus halves the residual Δ — on one target a globally wrong 7.16 Å fold is replaced by the consensus medoid at 0.97 Å.
Honest bound: a residual ~6% tail where the search itself converges on the same wrong topology — a limit of the search, not of blind selection.
